Abstract: Regular expressions are a powerful formalism for describing text-based patterns and have found widespread use in the analysis of biological sequences. However, despite the linear time complexity of standard matching algorithms and the maturity of many established regular expression engines, the sheer scale of data in bioinformatics renders linear scanning prohibitively slow. Consequently, leveraging index structures to prune large portions of the search space has become an active area of research. In my talk, I will survey recent advances in two complementary directions: enumerating kmers from regular expressions, and optimizing the selection of kmers from a database for indexing.
